domains / families / general / coverage-analysis
Computes and interprets sequencing read depth and coverage over a genome, windows, or target regions with mosdepth (windowed depth, cumulative distribution, --quantize callable BEDs), bedtools genomecov/coverage (bedGraph tracks, per-target stats), samtools depth/coverage (per-base depth, per-contig depth+breadth). Covers the breadth-vs-mean distinction, the cumulative-coverage curve, evenness (CV/Fano/fold-80/Gini), what each tool silently counts (duplicates, secondary/supplementary, MAPQ, read span vs fragment, mate-overlap), the samtools-depth 8000-cap version trap, and the bedtools coverage -a/-b orientation flip. Use when assessing sequencing adequacy, building coverage tracks, computing breadth at a depth threshold, defining callable regions, or QCing target-capture uniformity. Activation requires either supplied .NET coverage reports/percentages/line, branch, or condition metrics, or an explicit request to collect .NET coverage for analysis. USE FOR: interpreting that evidence, including Cobertura data, partial conditions, plateaus, target arithmetic, project-wide coverage-backed CRAP, and coverage-backed refactoring safety. Analyze supplied reports directly without rerunning tests or installing tools. DO NOT USE FOR: requests with neither coverage evidence nor explicit coverage-collection intent, including hypothetical change-survival questions (use test-gap-analysis); CRAP or refactoring safety for one named target (use crap-score); or requests owned by test-tagging, find-untested-sources, test-anti-patterns, run-tests, or code-testing.
The three skills share the name 'coverage-analysis' but address three distinct domains with no overlapping procedure. The dotnet/skills copy is a .NET-specific procedure for interpreting Cobertura reports and calculating CRAP scores. The trailofbits/skills copy is a security/fuzzing procedure for using llvm-cov and lcov to analyze fuzzer effectiveness. The GPTomics/bioSkills copy is a bioinformatics procedure for analyzing sequencing read depth using bedtools and mosdepth. Because they are mutually exclusive procedures for different tools and data types, crowning one would hide the other two valid interpretations of the skill name.
